If you can afford the work to get done do it at the right deal. Even if you need a small loan to pay for it..It sounds like alot of moneyput into it so far and that money would be wasted if you dont keep it....I'm a car salesman and even I say keep it if its paid for. Drive it until it just cant go no more. My .02 cents

Couldnt agree more....The only way to get that money back out is to keep driving it...and with a new tranny and motor...outta go for a while....IMHO

Is it possible that a reset on the ECU could work?

In my heart, I know that's what I should do. I've been pretty good about buying parts with lifetime or really good long-term warranties so I'll be pretty good if things go south in the future. Honestly, I'm happy at getting 208,000 out of it with as few of problems as I have had. It's been a VERY GOOD, DEPENDABLE truck.

I want to be that old guy in 30 years holding up traffic in my old jaloppy Ford.

Have you already had the tranny rebuilt?

$6000 for a motor is high unless it was a Ford crate motor. IF it's a 4.6 they are everywhere. Rusty Acres sells good running warrantied 100K mile 4.6's for less then a $1000. If it's a 5.4 they are a little more but only by a few hundred...

Do you know what the code was? P1299? If so the truck was run hot enough to set the code, But if no damage was done to the engine then that can be erased. I have a scanner and can erase it for you.
